Meow-Omni 1: A Multimodal Large Language Model for Feline Ethology

Deciphering animal intent is a fundamental challenge in computational ethology, largely because of semantic aliasing, the phenomenon where identical external signals (e.g., a cat's purr) correspond to radically different internal states depending on physiological context. Existing Multimodal Large Language Models (MLLMs) are blind to high-frequency biological time-series data, restricting them to superficial behavioural pattern matching rather than genuine latent-state reasoning. To bridge this gap, we introduce Meow-Omni 1, the first open-source, quad-modal MLLM purpose-built for computational ethology. It natively fuses video, audio, and physiological time-series streams with textual reasoning. Through targeted architectural adaptation, we integrate specialized scientific encoders into a unified backbone and formalize intent inference via physiologically grounded cross-modal alignment. Evaluated on MeowBench, a novel, expert-verified quad-modal benchmark, Meow-Omni 1 achieves state-of-the-art intent-recognition accuracy (71.16%), substantially outperforming leading vision-language and omni-modal baselines. We release the complete open-source pipeline including model weights, training framework, and the Meow-10K dataset, to establish a scalable paradigm for inter-species intent understanding and to advance foundation models toward real-world veterinary diagnostics and wildlife conservation.

INDUS: Effective and Efficient Language Models for Scientific Applications

Large language models (LLMs) trained on general domain corpora showed remarkable results on natural language processing (NLP) tasks. However, previous research demonstrated LLMs trained using domain-focused corpora perform better on specialized tasks. Inspired by this pivotal insight, we developed INDUS, a comprehensive suite of LLMs tailored for the Earth science, biology, physics, heliophysics, planetary sciences and astrophysics domains and trained using curated scientific corpora drawn from diverse data sources. The suite of models include: (1) an encoder model trained using domain-specific vocabulary and corpora to address natural language understanding tasks, (2) a contrastive-learning-based general text embedding model trained using a diverse set of datasets drawn from multiple sources to address information retrieval tasks and (3) smaller versions of these models created using knowledge distillation techniques to address applications which have latency or resource constraints. We also created three new scientific benchmark datasets namely, CLIMATE-CHANGE-NER (entity-recognition), NASA-QA (extractive QA) and NASA-IR (IR) to accelerate research in these multi-disciplinary fields. Finally, we show that our models outperform both general-purpose encoders (RoBERTa) and existing domain-specific encoders (SciBERT) on these new tasks as well as existing benchmark tasks in the domains of interest.

Geometry aware inference of steady state PDEs using Equivariant Neural Fields representations

Recent advances in Neural Fields have enabled powerful, discretization-invariant methods for learning neural operators that approximate solutions of Partial Differential Equations (PDEs) on general geometries. Building on these developments, we introduce enf2enf, an encoder--decoder methodology for predicting steady-state Partial Differential Equations with non-parameterized geometric variability, based on recently proposed Equivariant Neural Field architectures. In enf2enf, input geometries are encoded into latent point cloud embeddings that inherently preserve geometric grounding and capture local phenomena. The resulting representations are then combined with global parameters and directly decoded into continuous output fields, thus efficiently modeling the coupling between geometry and physics. By leveraging the inductive biases of locality and translation invariance, our approach is able to capture fine-scale physical features as well as complex shape variations, thereby enhancing generalization and physical compliance. Extensive experiments on a high-fidelity aerodynamic dataset, a hyper-elastic material benchmark, and multi-element airfoil geometries, demonstrate that the proposed model achieves superior or competitive performance compared to state-of-the-art graph based, operator learning, and neural field methods. Notably, our method supports real time inference and zero-shot super-resolution, enabling efficient training on low-resolution meshes while maintaining high accuracy on full-scale discretizations.

CRA5: Extreme Compression of ERA5 for Portable Global Climate and Weather Research via an Efficient Variational Transformer

The advent of data-driven weather forecasting models, which learn from hundreds of terabytes (TB) of reanalysis data, has significantly advanced forecasting capabilities. However, the substantial costs associated with data storage and transmission present a major challenge for data providers and users, affecting resource-constrained researchers and limiting their accessibility to participate in AI-based meteorological research. To mitigate this issue, we introduce an efficient neural codec, the Variational Autoencoder Transformer (VAEformer), for extreme compression of climate data to significantly reduce data storage cost, making AI-based meteorological research portable to researchers. Our approach diverges from recent complex neural codecs by utilizing a low-complexity Auto-Encoder transformer. This encoder produces a quantized latent representation through variance inference, which reparameterizes the latent space as a Gaussian distribution. This method improves the estimation of distributions for cross-entropy coding. Extensive experiments demonstrate that our VAEformer outperforms existing state-of-the-art compression methods in the context of climate data. By applying our VAEformer, we compressed the most popular ERA5 climate dataset (226 TB) into a new dataset, CRA5 (0.7 TB). This translates to a compression ratio of over 300 while retaining the dataset's utility for accurate scientific analysis. Further, downstream experiments show that global weather forecasting models trained on the compact CRA5 dataset achieve forecasting accuracy comparable to the model trained on the original dataset. Neural Codecs as Biosignal Tokenizers

Neurophysiological recordings such as electroencephalography (EEG) offer accessible and minimally invasive means of estimating physiological activity for applications in healthcare, diagnostic screening, and even immersive entertainment. However, these recordings yield high-dimensional, noisy time-series data that typically require extensive pre-processing and handcrafted feature extraction to reveal meaningful information. Recently, there has been a surge of interest in applying representation learning techniques from large pre-trained (foundation) models to effectively decode and interpret biosignals. We discuss the challenges posed for incorporating such methods and introduce BioCodec, an alternative representation learning framework inspired by neural codecs to capture low-level signal characteristics in the form of discrete tokens. Pre-trained on thousands of EEG hours, BioCodec shows efficacy across multiple downstream tasks, ranging from clinical diagnostic tasks and sleep physiology to decoding speech and motor imagery, particularly in low-resource settings. Additionally, we provide a qualitative analysis of codebook usage and estimate the spatial coherence of codebook embeddings from EEG connectivity. Notably, we also document the suitability of our method to other biosignal data, i.e., electromyographic (EMG) signals. Overall, the proposed approach provides a versatile solution for biosignal tokenization that performs competitively with state-of-the-art models. The source code and model checkpoints are shared.

NERV++: An Enhanced Implicit Neural Video Representation

Neural fields, also known as implicit neural representations (INRs), have shown a remarkable capability of representing, generating, and manipulating various data types, allowing for continuous data reconstruction at a low memory footprint. Though promising, INRs applied to video compression still need to improve their rate-distortion performance by a large margin, and require a huge number of parameters and long training iterations to capture high-frequency details, limiting their wider applicability. Resolving this problem remains a quite challenging task, which would make INRs more accessible in compression tasks. We take a step towards resolving these shortcomings by introducing neural representations for videos NeRV++, an enhanced implicit neural video representation, as more straightforward yet effective enhancement over the original NeRV decoder architecture, featuring separable conv2d residual blocks (SCRBs) that sandwiches the upsampling block (UB), and a bilinear interpolation skip layer for improved feature representation. NeRV++ allows videos to be directly represented as a function approximated by a neural network, and significantly enhance the representation capacity beyond current INR-based video codecs. We evaluate our method on UVG, MCL JVC, and Bunny datasets, achieving competitive results for video compression with INRs. This achievement narrows the gap to autoencoder-based video coding, marking a significant stride in INR-based video compression research.

Faster Diffusion: Rethinking the Role of UNet Encoder in Diffusion Models

One of the key components within diffusion models is the UNet for noise prediction. While several works have explored basic properties of the UNet decoder, its encoder largely remains unexplored. In this work, we conduct the first comprehensive study of the UNet encoder. We empirically analyze the encoder features and provide insights to important questions regarding their changes at the inference process. In particular, we find that encoder features change gently, whereas the decoder features exhibit substantial variations across different time-steps. This finding inspired us to omit the encoder at certain adjacent time-steps and reuse cyclically the encoder features in the previous time-steps for the decoder. Further based on this observation, we introduce a simple yet effective encoder propagation scheme to accelerate the diffusion sampling for a diverse set of tasks. By benefiting from our propagation scheme, we are able to perform in parallel the decoder at certain adjacent time-steps. Additionally, we introduce a prior noise injection method to improve the texture details in the generated image. Besides the standard text-to-image task, we also validate our approach on other tasks: text-to-video, personalized generation and reference-guided generation. Without utilizing any knowledge distillation technique, our approach accelerates both the Stable Diffusion (SD) and the DeepFloyd-IF models sampling by 41% and 24% respectively, while maintaining high-quality generation performance. ARC-Encoder: learning compressed text representations for large language models

Recent techniques such as retrieval-augmented generation or chain-of-thought reasoning have led to longer contexts and increased inference costs. Context compression techniques can reduce these costs, but the most effective approaches require fine-tuning the target model or even modifying its architecture. This can degrade its general abilities when not used for this specific purpose. Here we explore an alternative approach: an encoder that compresses the context into continuous representations which replace token embeddings in decoder LLMs. First, we perform a systematic study of training strategies and architecture choices for the encoder. Our findings led to the design of an Adaptable text Representations Compressor, named ARC-Encoder, which outputs x-times fewer continuous representations (typically x!in!{4,8}) than text tokens. We evaluate ARC-Encoder across a variety of LLM usage scenarios, ranging from in-context learning to context window extension, on both instruct and base decoders. Results show that ARC-Encoder achieves state-of-the-art performance on several benchmarks while improving computational efficiency at inference. Finally, we demonstrate that our models can be adapted to multiple decoders simultaneously, allowing a single encoder to generalize across different decoder LLMs. This makes ARC-Encoder a flexible and efficient solution for portable encoders that work seamlessly with multiple LLMs. We release a training code at https://github.com/kyutai-labs/ARC-Encoder , fine-tuning dataset and pretrained models are available at https://huggingface.co/collections/kyutai/arc-encoders-68ee18787301407d60a57047 .

Seq vs Seq: An Open Suite of Paired Encoders and Decoders

The large language model (LLM) community focuses almost exclusively on decoder-only language models, since they are easier to use for text generation. However, a large subset of the community still uses encoder-only models for tasks such as classification or retrieval. Previous work has attempted to compare these architectures, but is forced to make comparisons with models that have different numbers of parameters, training techniques, and datasets. We introduce the SOTA open-data Ettin suite of models: paired encoder-only and decoder-only models ranging from 17 million parameters to 1 billion, trained on up to 2 trillion tokens. Using the same recipe for both encoder-only and decoder-only models produces SOTA recipes in both categories for their respective sizes, beating ModernBERT as an encoder and Llama 3.2 and SmolLM2 as decoders. Like previous work, we find that encoder-only models excel at classification and retrieval tasks while decoders excel at generative tasks. However, we show that adapting a decoder model to encoder tasks (and vice versa) through continued training is subpar compared to using only the reverse objective (i.e. a 400M encoder outperforms a 1B decoder on MNLI, and vice versa for generative tasks). We open-source all artifacts of this study including training data, training order segmented by checkpoint, and 200+ checkpoints to allow future work to analyze or extend all aspects of training.

PSCodec: A Series of High-Fidelity Low-bitrate Neural Speech Codecs Leveraging Prompt Encoders

Neural speech codecs have recently emerged as a focal point in the fields of speech compression and generation. Despite this progress, achieving high-quality speech reconstruction under low-bitrate scenarios remains a significant challenge. In this paper, we propose PSCodec, a series of neural speech codecs based on prompt encoders, comprising PSCodec-Base, PSCodec-DRL-ICT, and PSCodec-CasAN, which are capable of delivering high-performance speech reconstruction with low bandwidths. Specifically, we first introduce PSCodec-Base, which leverages a pretrained speaker verification model-based prompt encoder (VPP-Enc) and a learnable Mel-spectrogram-based prompt encoder (MelP-Enc) to effectively disentangle and integrate voiceprint and Mel-related features in utterances. To further enhance feature utilization efficiency, we propose PSCodec-DRL-ICT, incorporating a structural similarity (SSIM) based disentangled representation loss (DRL) and an incremental continuous training (ICT) strategy. While PSCodec-DRL-ICT demonstrates impressive performance, its reliance on extensive hyperparameter tuning and multi-stage training makes it somewhat labor-intensive. To circumvent these limitations, we propose PSCodec-CasAN, utilizing an advanced cascaded attention network (CasAN) to enhance representational capacity of the entire system. Extensive experiments show that our proposed PSCodec-Base, PSCodec-DRL-ICT, and PSCodec-CasAN all significantly outperform several state-of-the-art neural codecs, exhibiting substantial improvements in both speech reconstruction quality and speaker similarity under low-bitrate conditions.

Lossless Compression with Probabilistic Circuits

Despite extensive progress on image generation, common deep generative model architectures are not easily applied to lossless compression. For example, VAEs suffer from a compression cost overhead due to their latent variables. This overhead can only be partially eliminated with elaborate schemes such as bits-back coding, often resulting in poor single-sample compression rates. To overcome such problems, we establish a new class of tractable lossless compression models that permit efficient encoding and decoding: Probabilistic Circuits (PCs). These are a class of neural networks involving |p| computational units that support efficient marginalization over arbitrary subsets of the D feature dimensions, enabling efficient arithmetic coding. We derive efficient encoding and decoding schemes that both have time complexity O (log(D) cdot |p|), where a naive scheme would have linear costs in D and |p|, making the approach highly scalable. Empirically, our PC-based (de)compression algorithm runs 5-40 times faster than neural compression algorithms that achieve similar bitrates. By scaling up the traditional PC structure learning pipeline, we achieve state-of-the-art results on image datasets such as MNIST. Furthermore, PCs can be naturally integrated with existing neural compression algorithms to improve the performance of these base models on natural image datasets. Our results highlight the potential impact that non-standard learning architectures may have on neural data compression.

SteloCoder: a Decoder-Only LLM for Multi-Language to Python Code Translation

With the recent focus on Large Language Models (LLMs), both StarCoder (Li et al., 2023) and Code Llama (Rozi\`ere et al., 2023) have demonstrated remarkable performance in code generation. However, there is still a need for improvement in code translation functionality with efficient training techniques. In response to this, we introduce SteloCoder, a decoder-only StarCoder-based LLM designed specifically for multi-programming language-to-Python code translation. In particular, SteloCoder achieves C++, C#, JavaScript, Java, or PHP-to-Python code translation without specifying the input programming language. We modified StarCoder model architecture by incorporating a Mixture-of-Experts (MoE) technique featuring five experts and a gating network for multi-task handling. Experts are obtained by StarCoder fine-tuning. Specifically, we use a Low-Rank Adaptive Method (LoRA) technique, limiting each expert size as only 0.06% of number of StarCoder's parameters. At the same time, to enhance training efficiency in terms of time, we adopt curriculum learning strategy and use self-instruct data for efficient fine-tuning. As a result, each expert takes only 6 hours to train on one single 80Gb A100 HBM. With experiments on XLCoST datasets, SteloCoder achieves an average of 73.76 CodeBLEU score in multi-programming language-to-Python translation, surpassing the top performance from the leaderboard by at least 3.5. This accomplishment is attributed to only 45M extra parameters with StarCoder as the backbone and 32 hours of valid training on one 80GB A100 HBM. EntroPE: Entropy-Guided Dynamic Patch Encoder for Time Series Forecasting

Transformer-based models have significantly advanced time series forecasting, with patch-based input strategies offering efficiency and improved long-horizon modeling. Yet, existing approaches rely on temporally-agnostic patch construction, where arbitrary starting positions and fixed lengths fracture temporal coherence by splitting natural transitions across boundaries. This naive segmentation often disrupts short-term dependencies and weakens representation learning. In response, we propose EntroPE (Entropy-Guided Dynamic Patch Encoder), a novel, temporally informed framework that dynamically detects transition points via conditional entropy and dynamically places patch boundaries. This preserves temporal structure while retaining the computational benefits of patching. EntroPE consists of two key modules, namely an Entropy-based Dynamic Patcher (EDP) that applies information-theoretic criteria to locate natural temporal shifts and determine patch boundaries, and an Adaptive Patch Encoder (APE) that employs pooling and cross-attention to capture intra-patch dependencies and produce fixed-size latent representations. These embeddings are then processed by a global transformer to model inter-patch dynamics. Experiments across long-term forecasting benchmarks demonstrate that EntroPE improves both accuracy and efficiency, establishing entropy-guided dynamic patching as a promising new paradigm for time series modeling. LiVeAction: a Lightweight, Versatile, and Asymmetric Neural Codec Design for Real-time Operation

Modern sensors generate rich, high-fidelity data, yet applications operating on wearable or remote sensing devices remain constrained by bandwidth and power budgets. Standardized codecs such as JPEG and MPEG achieve efficient trade-offs between bitrate and perceptual quality but are designed for human perception, limiting their applicability to machine-perception tasks and non-traditional modalities such as spatial audio arrays, hyperspectral images, and 3D medical images. General-purpose compression schemes based on scalar quantization or resolution reduction are broadly applicable but fail to exploit inherent signal redundancies, resulting in suboptimal rate-distortion performance. Recent generative neural codecs, or tokenizers, model complex signal dependencies but are often over-parameterized, data-hungry, and modality-specific, making them impractical for resource-constrained environments. We introduce a Lightweight, Versatile, and Asymmetric neural codec architecture (LiVeAction), that addresses these limitations through two key ideas. (1) To reduce the complexity of the encoder to meet the resource constraints of the execution environments, we impose an FFT-like structure and reduce the overall size and depth of the neural-network-based analysis transform. (2) To allow arbitrary signal modalities and simplify training, we replace adversarial and perceptual losses with a variance-based rate penalty. Our design produces codecs that deliver superior rate-distortion performance compared to state-of-the-art generative tokenizers, while remaining practical for deployment on low-power sensors. OLinear: A Linear Model for Time Series Forecasting in Orthogonally Transformed Domain

This paper presents OLinear, a linear-based multivariate time series forecasting model that operates in an orthogonally transformed domain. Recent forecasting models typically adopt the temporal forecast (TF) paradigm, which directly encode and decode time series in the time domain. However, the entangled step-wise dependencies in series data can hinder the performance of TF. To address this, some forecasters conduct encoding and decoding in the transformed domain using fixed, dataset-independent bases (e.g., sine and cosine signals in the Fourier transform). In contrast, we utilize OrthoTrans, a data-adaptive transformation based on an orthogonal matrix that diagonalizes the series' temporal Pearson correlation matrix. This approach enables more effective encoding and decoding in the decorrelated feature domain and can serve as a plug-in module to enhance existing forecasters. To enhance the representation learning for multivariate time series, we introduce a customized linear layer, NormLin, which employs a normalized weight matrix to capture multivariate dependencies. Empirically, the NormLin module shows a surprising performance advantage over multi-head self-attention, while requiring nearly half the FLOPs. Extensive experiments on 24 benchmarks and 140 forecasting tasks demonstrate that OLinear consistently achieves state-of-the-art performance with high efficiency. Notably, as a plug-in replacement for self-attention, the NormLin module consistently enhances Transformer-based forecasters. Is Pre-training Applicable to the Decoder for Dense Prediction?

Pre-trained encoders are widely employed in dense prediction tasks for their capability to effectively extract visual features from images. The decoder subsequently processes these features to generate pixel-level predictions. However, due to structural differences and variations in input data, only encoders benefit from pre-learned representations from vision benchmarks such as image classification and self-supervised learning, while decoders are typically trained from scratch. In this paper, we introduce timesNet, which facilitates a "pre-trained encoder times pre-trained decoder" collaboration through three innovative designs. timesNet enables the direct utilization of pre-trained models within the decoder, integrating pre-learned representations into the decoding process to enhance performance in dense prediction tasks. By simply coupling the pre-trained encoder and pre-trained decoder, timesNet distinguishes itself as a highly promising approach. Remarkably, it achieves this without relying on decoding-specific structures or task-specific algorithms. What Matters for Bioacoustic Encoding

Bioacoustics, the study of sounds produced by living organisms, plays a vital role in conservation, biodiversity monitoring, and behavioral studies. Many tasks in this field, such as species, individual, and behavior classification and detection, are well-suited to machine learning. However, they often suffer from limited annotated data, highlighting the need for a general-purpose bioacoustic encoder capable of extracting useful representations for diverse downstream tasks. Such encoders have been proposed before, but are often limited in scope due to a focus on a narrow range of species (typically birds), and a reliance on a single model architecture or training paradigm. Moreover, they are usually evaluated on a small set of tasks and datasets. In this work, we present a large-scale empirical study that covers aspects of bioacoustics that are relevant to research but have previously been scarcely considered: training data diversity and scale, model architectures and training recipes, and the breadth of evaluation tasks and datasets. We obtain encoders that are state-of-the-art on the existing and proposed benchmarks. We also identify what matters for training these encoders, such that this work can be extended when more data are available or better architectures are proposed. Specifically, across 26 datasets with tasks including species classification, detection, individual ID, and vocal repertoire discovery, we find self-supervised pre-training followed by supervised post-training on a mixed bioacoustics + general-audio corpus yields the strongest in- and out-of-distribution performance. We show the importance of data diversity in both stages. To support ongoing research and application, we will release the model checkpoints.

GRAN-TED: Generating Robust, Aligned, and Nuanced Text Embedding for Diffusion Models

The text encoder is a critical component of text-to-image and text-to-video diffusion models, fundamentally determining the semantic fidelity of the generated content. However, its development has been hindered by two major challenges: the lack of an efficient evaluation framework that reliably predicts downstream generation performance, and the difficulty of effectively adapting pretrained language models for visual synthesis. To address these issues, we introduce GRAN-TED, a paradigm to Generate Robust, Aligned, and Nuanced Text Embeddings for Diffusion models. Our contribution is twofold. First, we propose TED-6K, a novel text-only benchmark that enables efficient and robust assessment of an encoder's representational quality without requiring costly end-to-end model training. We demonstrate that performance on TED-6K, standardized via a lightweight, unified adapter, strongly correlates with an encoder's effectiveness in downstream generation tasks. Notably, under our experimental setup, compared with training a diffusion model from scratch, evaluating with TED-6K is about 750times faster. Second, guided by this validated framework, we develop a superior text encoder using a novel two-stage training paradigm. This process involves an initial fine-tuning stage on a Multimodal Large Language Model for better visual representation, followed by a layer-wise weighting method to extract more nuanced and potent text features. Our experiments show that the resulting GRAN-TED encoder not only achieves state-of-the-art performance on TED-6K but also leads to demonstrable performance gains in text-to-image and text-to-video generation. HNeRV: A Hybrid Neural Representation for Videos

Implicit neural representations store videos as neural networks and have performed well for various vision tasks such as video compression and denoising. With frame index or positional index as input, implicit representations (NeRV, E-NeRV, \etc) reconstruct video from fixed and content-agnostic embeddings. Such embedding largely limits the regression capacity and internal generalization for video interpolation. In this paper, we propose a Hybrid Neural Representation for Videos (HNeRV), where a learnable encoder generates content-adaptive embeddings, which act as the decoder input. Besides the input embedding, we introduce HNeRV blocks, which ensure model parameters are evenly distributed across the entire network, such that higher layers (layers near the output) can have more capacity to store high-resolution content and video details. With content-adaptive embeddings and re-designed architecture, HNeRV outperforms implicit methods in video regression tasks for both reconstruction quality (+4.7 PSNR) and convergence speed (16times faster), and shows better internal generalization. As a simple and efficient video representation, HNeRV also shows decoding advantages for speed, flexibility, and deployment, compared to traditional codecs~(H.264, H.265) and learning-based compression methods. Finally, we explore the effectiveness of HNeRV on downstream tasks such as video compression and video inpainting. UniXcoder: Unified Cross-Modal Pre-training for Code Representation

Pre-trained models for programming languages have recently demonstrated great success on code intelligence. To support both code-related understanding and generation tasks, recent works attempt to pre-train unified encoder-decoder models. However, such encoder-decoder framework is sub-optimal for auto-regressive tasks, especially code completion that requires a decoder-only manner for efficient inference. In this paper, we present UniXcoder, a unified cross-modal pre-trained model for programming language. The model utilizes mask attention matrices with prefix adapters to control the behavior of the model and leverages cross-modal contents like AST and code comment to enhance code representation. To encode AST that is represented as a tree in parallel, we propose a one-to-one mapping method to transform AST in a sequence structure that retains all structural information from the tree. Furthermore, we propose to utilize multi-modal contents to learn representation of code fragment with contrastive learning, and then align representations among programming languages using a cross-modal generation task. We evaluate UniXcoder on five code-related tasks over nine datasets. To further evaluate the performance of code fragment representation, we also construct a dataset for a new task, called zero-shot code-to-code search. Results show that our model achieves state-of-the-art performance on most tasks and analysis reveals that comment and AST can both enhance UniXcoder.

Towards Open-Ended Visual Scientific Discovery with Sparse Autoencoders

Scientific archives now contain hundreds of petabytes of data across genomics, ecology, climate, and molecular biology that could reveal undiscovered patterns if systematically analyzed at scale. Large-scale, weakly-supervised datasets in language and vision have driven the development of foundation models whose internal representations encode structure (patterns, co-occurrences and statistical regularities) beyond their training objectives. Most existing methods extract structure only for pre-specified targets; they excel at confirmation but do not support open-ended discovery of unknown patterns. We ask whether sparse autoencoders (SAEs) can enable open-ended feature discovery from foundation model representations. We evaluate this question in controlled rediscovery studies, where the learned SAE features are tested for alignment with semantic concepts on a standard segmentation benchmark and compared against strong label-free alternatives on concept-alignment metrics. Applied to ecological imagery, the same procedure surfaces fine-grained anatomical structure without access to segmentation or part labels, providing a scientific case study with ground-truth validation. While our experiments focus on vision with an ecology case study, the method is domain-agnostic and applicable to models in other sciences (e.g., proteins, genomics, weather). Our results indicate that sparse decomposition provides a practical instrument for exploring what scientific foundation models have learned, an important prerequisite for moving from confirmation to genuine discovery.

MatFormer: Nested Transformer for Elastic Inference

Transformer models are deployed in a wide range of settings, from multi-accelerator clusters to standalone mobile phones. The diverse inference constraints in these scenarios necessitate practitioners to train foundation models such as PaLM 2, Llama, & ViTs as a series of models of varying sizes. Due to significant training costs, only a select few model sizes are trained and supported, limiting more fine-grained control over relevant tradeoffs, including latency, cost, and accuracy. This work introduces MatFormer, a nested Transformer architecture designed to offer elasticity in a variety of deployment constraints. Each Feed Forward Network (FFN) block of a MatFormer model is jointly optimized with a few nested smaller FFN blocks. This training procedure allows for the Mix'n'Match of model granularities across layers -- i.e., a trained universal MatFormer model enables extraction of hundreds of accurate smaller models, which were never explicitly optimized. We empirically demonstrate MatFormer's effectiveness across different model classes (decoders & encoders), modalities (language & vision), and scales (up to 2.6B parameters). We find that a 2.6B decoder-only MatFormer language model (MatLM) allows us to extract smaller models spanning from 1.5B to 2.6B, each exhibiting comparable validation loss and one-shot downstream evaluations to their independently trained counterparts. Furthermore, we observe that smaller encoders extracted from a universal MatFormer-based ViT (MatViT) encoder preserve the metric-space structure for adaptive large-scale retrieval. Finally, we showcase that speculative decoding with the accurate and consistent submodels extracted from MatFormer can further reduce inference latency.

BrainOmni: A Brain Foundation Model for Unified EEG and MEG Signals

Electroencephalography (EEG) and magnetoencephalography (MEG) measure neural activity non-invasively by capturing electromagnetic fields generated by dendritic currents. Although rooted in the same biophysics, EEG and MEG exhibit distinct signal patterns, further complicated by variations in sensor configurations across modalities and recording devices. Existing approaches typically rely on separate, modality- and dataset-specific models, which limits the performance and cross-domain scalability. This paper proposes BrainOmni, the first brain foundation model that generalises across heterogeneous EEG and MEG recordings. To unify diverse data sources, we introduce BrainTokenizer,the first tokenizer that quantises spatiotemporal brain activity into discrete representations. Central to BrainTokenizer is a novel Sensor Encoder that encodes sensor properties such as spatial layout, orientation, and type, enabling compatibility across devices and modalities. Building upon the discrete representations, BrainOmni learns unified semantic embeddings of brain signals by self-supervised pretraining. To the best of our knowledge, it is the first foundation model to support both EEG and MEG signals, as well as the first to incorporate large-scale MEG pretraining. A total of 1,997 hours of EEG and 656 hours of MEG data are curated and standardised from publicly available sources for pretraining. Experiments show that BrainOmni outperforms both existing foundation models and state-of-the-art task-specific models on a range of downstream tasks. It also demonstrates strong generalisation to unseen EEG and MEG devices. Further analysis reveals that joint EEG-MEG (EMEG) training yields consistent improvements across both modalities. Geographic Location Encoding with Spherical Harmonics and Sinusoidal Representation Networks

Learning feature representations of geographical space is vital for any machine learning model that integrates geolocated data, spanning application domains such as remote sensing, ecology, or epidemiology. Recent work mostly embeds coordinates using sine and cosine projections based on Double Fourier Sphere (DFS) features -- these embeddings assume a rectangular data domain even on global data, which can lead to artifacts, especially at the poles. At the same time, relatively little attention has been paid to the exact design of the neural network architectures these functional embeddings are combined with. This work proposes a novel location encoder for globally distributed geographic data that combines spherical harmonic basis functions, natively defined on spherical surfaces, with sinusoidal representation networks (SirenNets) that can be interpreted as learned Double Fourier Sphere embedding. We systematically evaluate the cross-product of positional embeddings and neural network architectures across various classification and regression benchmarks and synthetic evaluation datasets. In contrast to previous approaches that require the combination of both positional encoding and neural networks to learn meaningful representations, we show that both spherical harmonics and sinusoidal representation networks are competitive on their own but set state-of-the-art performances across tasks when combined. PhysicsFormer: An Efficient and Fast Attention-Based Physics Informed Neural Network for Solving Incompressible Navier Stokes Equations

Traditional experimental and numerical approaches for fluid dynamics problems often suffer from high computational cost, mesh sensitivity, and limited capability in capturing complex physical behaviors. Moreover, conventional physics-informed neural networks (PINNs) frequently struggle in chaotic and highly unsteady flow regimes. In this work, we propose PhysicsFormer, a fast and efficient transformer-based physics-informed framework that incorporates multi-head encoder-decoder cross-attention. Unlike multilayer perceptron-based PINNs, PhysicsFormer operates on sequential representations constructed from spatio-temporal data, enabling effective learning of long-range temporal dependencies and improved propagation of initial condition information. A data-embedding strategy is employed to convert spatio-temporal points into pseudo-sequences, while a dynamics-weighted loss function replaces the standard PINNs formulation. Owing to its parallel learning structure, PhysicsFormer demonstrates superior computational efficiency compared to existing transformer-based approaches. The framework is validated on Burgers' equation and flow reconstruction governed by the Navier-Stokes equations, achieving mean squared errors on the order of 10^{-6}. In addition, an inverse problem involving parameter identification in the two-dimensional incompressible Navier-Stokes equations is investigated. For clean data, PhysicsFormer achieves zero identification error for both λ_1 and λ_2; under 1% Gaussian noise, the errors are 0.07% for λ_1 and 0% for λ_2. These results demonstrate that PhysicsFormer provides a reliable and computationally efficient surrogate modeling framework for time-dependent fluid flow problems.

Encoder-Decoder Gemma: Improving the Quality-Efficiency Trade-Off via Adaptation

While decoder-only large language models (LLMs) have shown impressive results, encoder-decoder models are still widely adopted in real-world applications for their inference efficiency and richer encoder representation. In this paper, we study a novel problem: adapting pretrained decoder-only LLMs to encoder-decoder, with the goal of leveraging the strengths of both approaches to achieve a more favorable quality-efficiency trade-off. We argue that adaptation not only enables inheriting the capability of decoder-only LLMs but also reduces the demand for computation compared to pretraining from scratch. We rigorously explore different pretraining objectives and parameter initialization/optimization techniques. Through extensive experiments based on Gemma 2 (2B and 9B) and a suite of newly pretrained mT5-sized models (up to 1.6B), we demonstrate the effectiveness of adaptation and the advantage of encoder-decoder LLMs. Under similar inference budget, encoder-decoder LLMs achieve comparable (often better) pretraining performance but substantially better finetuning performance than their decoder-only counterpart. For example, Gemma 2B-2B outperforms Gemma 2B by sim7\% after instruction tuning. Encoder-decoder adaptation also allows for flexible combination of different-sized models, where Gemma 9B-2B significantly surpasses Gemma 2B-2B by >3\%. The adapted encoder representation also yields better results on SuperGLUE. We will release our checkpoints to facilitate future research.

Supervised Compression for Resource-Constrained Edge Computing Systems

There has been much interest in deploying deep learning algorithms on low-powered devices, including smartphones, drones, and medical sensors. However, full-scale deep neural networks are often too resource-intensive in terms of energy and storage. As a result, the bulk part of the machine learning operation is therefore often carried out on an edge server, where the data is compressed and transmitted. However, compressing data (such as images) leads to transmitting information irrelevant to the supervised task. Another popular approach is to split the deep network between the device and the server while compressing intermediate features. To date, however, such split computing strategies have barely outperformed the aforementioned naive data compression baselines due to their inefficient approaches to feature compression. This paper adopts ideas from knowledge distillation and neural image compression to compress intermediate feature representations more efficiently. Our supervised compression approach uses a teacher model and a student model with a stochastic bottleneck and learnable prior for entropy coding (Entropic Student). We compare our approach to various neural image and feature compression baselines in three vision tasks and found that it achieves better supervised rate-distortion performance while maintaining smaller end-to-end latency. We furthermore show that the learned feature representations can be tuned to serve multiple downstream tasks.

HMPE:HeatMap Embedding for Efficient Transformer-Based Small Object Detection

Current Transformer-based methods for small object detection continue emerging, yet they have still exhibited significant shortcomings. This paper introduces HeatMap Position Embedding (HMPE), a novel Transformer Optimization technique that enhances object detection performance by dynamically integrating positional encoding with semantic detection information through heatmap-guided adaptive learning.We also innovatively visualize the HMPE method, offering clear visualization of embedded information for parameter fine-tuning.We then create Multi-Scale ObjectBox-Heatmap Fusion Encoder (MOHFE) and HeatMap Induced High-Quality Queries for Decoder (HIDQ) modules. These are designed for the encoder and decoder, respectively, to generate high-quality queries and reduce background noise queries.Using both heatmap embedding and Linear-Snake Conv(LSConv) feature engineering, we enhance the embedding of massively diverse small object categories and reduced the decoder multihead layers, thereby accelerating both inference and training.In the generalization experiments, our approach outperforme the baseline mAP by 1.9% on the small object dataset (NWPU VHR-10) and by 1.2% on the general dataset (PASCAL VOC). By employing HMPE-enhanced embedding, we are able to reduce the number of decoder layers from eight to a minimum of three, significantly decreasing both inference and training costs.

SCI: A Metacognitive Control for Signal Dynamics

Modern deep learning systems are typically deployed as open-loop function approximators: they map inputs to outputs in a single pass, without regulating how much computation or explanatory effort is spent on a given case. In safety-critical settings, this is brittle: easy and ambiguous inputs receive identical processing, and uncertainty is only read off retrospectively from raw probabilities. We introduce the Surgical Cognitive Interpreter (SCI), a lightweight closed-loop metacognitive control layer that wraps an existing stochastic model and turns prediction into an iterative process. SCI monitors a scalar interpretive state SP(t), here instantiated as a normalized entropy-based confidence signal, and adaptively decides whether to stop, continue sampling, or abstain. The goal is not to improve accuracy per se, but to regulate interpretive error ΔSP and expose a safety signal that tracks when the underlying model is likely to fail. We instantiate SCI around Monte Carlo dropout classifiers in three domains: vision (MNIST digits), medical time series (MIT-BIH arrhythmia), and industrial condition monitoring (rolling-element bearings). In all cases, the controller allocates more inference steps to misclassified inputs than to correct ones (up to about 3-4x on MNIST and bearings, and 1.4x on MIT-BIH). The resulting ΔSP acts as a usable safety signal for detecting misclassifications (AUROC 0.63 on MNIST, 0.70 on MIT-BIH, 0.86 on bearings). DeepCode: Open Agentic Coding

Recent advances in large language models (LLMs) have given rise to powerful coding agents, making it possible for code assistants to evolve into code engineers. However, existing methods still face significant challenges in achieving high-fidelity document-to-codebase synthesis--such as scientific papers to code--primarily due to a fundamental conflict between information overload and the context bottlenecks of LLMs. In this work, we introduce DeepCode, a fully autonomous framework that fundamentally addresses this challenge through principled information-flow management. By treating repository synthesis as a channel optimization problem, DeepCode seamlessly orchestrates four information operations to maximize task-relevant signals under finite context budgets: source compression via blueprint distillation, structured indexing using stateful code memory, conditional knowledge injection via retrieval-augmented generation, and closed-loop error correction. Extensive evaluations on the PaperBench benchmark demonstrate that DeepCode achieves state-of-the-art performance, decisively outperforming leading commercial agents such as Cursor and Claude Code, and crucially, surpassing PhD-level human experts from top institutes on key reproduction metrics. By systematically transforming paper specifications into production-grade implementations comparable to human expert quality, this work establishes new foundations for autonomous scientific reproduction that can accelerate research evaluation and discovery.

Return of the Encoder: Maximizing Parameter Efficiency for SLMs

The dominance of large decoder-only language models has overshadowed encoder-decoder architectures, despite their fundamental efficiency advantages in sequence processing. For small language models (SLMs) - those with 1 billion parameters or fewer - our systematic analysis across GPU, CPU, and NPU platforms reveals that encoder-decoder architectures achieve 47% lower first-token latency and 4.7x higher throughput compared to decoder-only models on edge devices. These gains may be attributed to encoder-decoder's one-time input processing and efficient separation of understanding and generation phases. We introduce a novel knowledge distillation framework that enables encoder-decoder models to leverage capabilities from large scalable decoder-only teachers while preserving their architectural advantages, achieving up to 6 average performance points improvement across diverse tasks, with significant gains in asymmetric sequence tasks where input and output distributions can benefit from different processing approaches. When combined with modern advances like Rotary Positional Embeddings (RoPE) and Vision encoders, our systematic investigation demonstrates that encoder-decoder architectures provide a more practical path toward deploying capable language models in resource-constrained environments. Our findings challenge the prevailing trend toward decoder-only scaling, showing that architectural choices become increasingly crucial as parameter budgets decrease, particularly for on-device and edge deployments where computational efficiency is paramount.

Discrete Key-Value Bottleneck

Deep neural networks perform well on classification tasks where data streams are i.i.d. and labeled data is abundant. Challenges emerge with non-stationary training data streams such as continual learning. One powerful approach that has addressed this challenge involves pre-training of large encoders on volumes of readily available data, followed by task-specific tuning. Given a new task, however, updating the weights of these encoders is challenging as a large number of weights needs to be fine-tuned, and as a result, they forget information about the previous tasks. In the present work, we propose a model architecture to address this issue, building upon a discrete bottleneck containing pairs of separate and learnable key-value codes. Our paradigm will be to encode; process the representation via a discrete bottleneck; and decode. Here, the input is fed to the pre-trained encoder, the output of the encoder is used to select the nearest keys, and the corresponding values are fed to the decoder to solve the current task. The model can only fetch and re-use a sparse number of these key-value pairs during inference, enabling localized and context-dependent model updates. We theoretically investigate the ability of the discrete key-value bottleneck to minimize the effect of learning under distribution shifts and show that it reduces the complexity of the hypothesis class. We empirically verify the proposed method under challenging class-incremental learning scenarios and show that the proposed model - without any task boundaries - reduces catastrophic forgetting across a wide variety of pre-trained models, outperforming relevant baselines on this task.
